You can easily waive the deposit amount for a reservation when using a payment gateway. To do so, you'll need to make the reservation in the back-end reservations page of your MCP. 

At the last step, when entering the attendee's credit card information, a "Waive" checkbox will be displayed. Enable the checkbox, and when the reservation is saved, the deposit charge as configured in the event profile will not be charged to the card.
